I usually consider them separate canons, and the one I choose to use depends on the fic I'm writing. I tend to go for manga/book, though, probably because in most fandoms that's what I read first. And in most cases it's the version I like more, too.
Sometimes there are details from the anime/movie than can be merged with the manga/book, though. I think that it's not confusing to mention something from one canon if it doesn't contradict the other. For example, we haven't seen Eriol play the piano in the manga, but there's nothing against it either.
I don't like to blend canons in my own fics, because I find it too complicated to keep track of, but I don't mind it when I'm reading (as long as it makes sense and it doesn't create any plotholes).
