Generally I use one canon and borrow from another, but don't exactly blend them. For example, in CCS fanfic, I'll use anime canon in almost everything (existence of Meiling, existence of Wei, existence of 52/53 Clow Cards), but maybe tweak something in (Fly not being capturable by Wind, for instance, or the identities of the reincarnation(s) of Clow Reed).
Deciding which canon I use depends on which one I like better, which one seems easier to write with, and most importantly which one I have ready access to at all times.
